There're no automatic hi-accuracy ways to convert an MP3 file to MIDI for now. You have to manually filter the pitches & lengths of every note out (with the help of some wave analysis tools). Wavetone is a useful tool but it's in Japanese. I made my own remixes of Route 3 (LGPE version) with it.

Just use a ROM text editor and manually replace Pokémon & move names. Bonne chance.
