Okay I'm going to do a full rundown of your post on my page in no particular order. And I will try to use paragraphs.
Okay the first main problem is the stealing Pokemon part. You see, it wouldn't really work with scripting, asides of course from ASM scripting. Of which I can not say I am procient in, or even know anything of it. Plus with the ONE non-ASM way to take Pokemon, it requires that you take a specific Pokemon, and exclude the Day Care system from the game. But since the player could have hundreds of different team combinations at that point, it would be near impossible to do. If you really want to do anything remotly similar to having the player's Pokemon stloen the only thing we really can do is have them all taken, but the menu still showing. We could, if you wished, have some sort of stealth portion which wouldn't be the easiest thing considering the limitations of scripts and the game itself, but doable. It would probably be some ordeal in which the player must sneek around to get their Pokemon back.
But yeah the whole islands after the league could work, so long as it is given an explanation.
