From what I've seen, you can double battle, and send in an HM slave, but since he isn't allowed to battle he's just going to faint. I try to stay away from them as much as I can, though.
 
Ok so I started the Flygon Solo on Emerald this morning. I hacked in a level 4 wild Trapinch and caught it with Arena Trap. Because I hacked the game for the Trapinch, I encountered a Treecko in Petalburg Woods and caught it (Torchic was there too but I didn't want or need it). Roxanne was fairly easy, Brawly took me about 45 minutes to do since all Trapinch starts with is Bite, the Samd Attack at level 7 followed by Faint Attack at 19 and then Sand Tomb at 24. It took me about 15 tries to beat him because Trapinch has a Speed stat of 10 or 11 right now and it kept on fainting to Makuhita's Vital Throw.

Update #2: Zapdos - Sapphire
I forgot to use the last few Rare Candies I had. I usually use them right before the Elite Four, so Zapdos would've been around level 67, but it wouldn't have made any difference.

In this part I delivered the Letter to Steven and beat the second gym leader in the game, Brawly. And I saved the game after I arrived in Slateport City to deliver Devon Goods to Captain Stern.

Update #1: Flygon Solo on Soul Silver

I started Soul Silver and picked Totodile to use as an HM slave later on but decided to box it and catch Wooper and Bellsprout as my HM slaves. I picked up te Togepi Egg, the gift Eevee from Bill and caught the Sudowoodo. I also PokeGen'd in an Adamant Trapinch with the Egg moves Earthquake, Bug Bite and Quick Attack for priority.
When I fought Falkner I was massivly overlevelled compared to the trainer's in Sprout Tower and the Gym. I did all of the story up until meeting Jasmine for the first time in the Lighthouse and her telling me to head over to Cianwood to get the medecine for the sick Ampharos. I saved the game on Route 40 after defeating the first 3 trainers.
