Gen. III, hands down would win. Rayquaza, the Latis, Salamence, and Flygon say hi. Not so much for Altaria.

for the topic, i think the newest gen would win simply for strength in numbers :P

the G/R/B/Y army has: Gyarados, Dragonite line, charizard.... thats it lol.

D/P/Pt army has: Garchomp line, Dialga, Palkia, Giratina, etc. for pages lol. its like dropping a nuke on some backwoods hillbilly house. xD
