Although it is a bug gym, and you have a flying type (albeit one without a flying move), I've heard of problems coming from the last pokemon of it.

At least not when I beat the first Gym Leader

Raptor's Gym Leaders are pretty tough, so I doubt he won the first time. I'm guessing it took 3 tries (that's about how many times I had to do it).
