Naaaaaah, I'm nearly certain it wasn't a splash. They mention death in Pokemon games, but they've never actually... implied the death of a character the player interacts with.
Seeing as in that 'scene' the sound is heard at the same time as the radio seems to turn on, I'm inclined to say it was simply static.
The fact that Ethan/Lyra said "It's sad that they don't know he's not coming..." just means that Giovanni would be too disheartened to join Team Rocket, having lost again despite being in training for three years.
I don't really think we'll be seeing anything major from Giovanni or Team Rocket anymore- their defeat in GSC/HGSS seemed to be their true end, to me. Also, I read somewhere (perhaps it was Bulbapedia?) that Black/White occurred about 10 years after HGSS/DPPt, and since Team Rocket were only brought up to note their failure says that they really are done.
