This was the basic concept of the story that I came up with:

This is a vague concept of the story!
In the beginning, you are an elite trainer of high caliber. So much so that you entered a tournament to hone your skills and truly see if you are the best trainer in all the land. The game begins right before your climatic finale- you have a team of six, powerful Pokémon. You are greeted by your close friends and is given a reminder on the controls and awkward tutorial mumbo jumbo. After talking it up, they wish you luck and leave for the audience.
Because of your fame, you are followed by adoring fans. One of these fans visits you and gifts you a package of sorts. She tells you that it's full of Pokémon, but you can't open until after the tournament. You put the gift in the bag (because video games) and head out to the battle.
At that moment, you are announced to the stage and battle. After a harsh and "close" final confrontation, you win (or lose, the script will continue either way)!
Just as the announcer declares the victor, dangerous earthquakes (or some other danger) begins to shake the foundation of the arena and everyone escape immediately. You are left alone with your friends to fend off the intruders. You do well for a little bit, but the enemy gets the upper hand and knocks you and your friends out, proceedingly dumping you, your friends, and your belongings in a river.
You wake up on a shore. Your friends are already awake. After some thought and realization that your Pokémon team is gone, your Pokédex stopped working after being in the water, and your items got washed away, you and your friends decide to open the gift that fan gave to you. What do you know, it's filled with Pokémon just as she said it was! You pick your "starter" and two other Pokémon, thus beginning your journey.
Exploring for a bit and you find a group of tribesman (this is the nature side). These tribals cater to the nature, are very spiritual, good with Pokémon taming, very family-orientated, but are VASTLY behind the times and often times, they get sick, starve, and die. These tribals make it very clear.
They talk to you and your friends, which they explain that they were washed up here and that their home region is under attack. The unnamed tribals promise to return you to your home, but you must gain the cooperation of the other four villages, so that they can all cooperate and take you home (four "gym" battles). They propose to get you back by boat.
You take their generous offer and start the quest to do what else: get the trust of the other four villages.
Eventually, after gaining the trust of the first one, you run into some development- technological development. He introduces you to the technological and more advanced part of the region. These guys caters to automation, highly advanced tech and gadgets, has new methods of Pokémon training and engineering, but are very VERY disjointed social wise.
This man talks to you and your friends, which they explain that they were washed up here and that their home region is under attack. This techno geek makes an ultimatum with you. He's working on an experiment on a powerful Pokémon and needs you to find some help. All you have to do is retrieve the top four engineers and scientists in the region, and convince them to come over to help (four "gym" battles). They propose to get you back via a teleporter which stays locked away at ALL times.
Of course, you travel the region and feud between technology and nature grows more and more. During the course of the game, you have to make choices which caters to one side or the other. Will you choose nature or machine?
This occurs after you get your eighth "badge" or trusting person.
Ultimately, you gain the support from everyone BUT you have one more task to do before they let you go home... you must aid the technological people in forcing the nature to change/ destroying the technological infrastructure. This is the big decision, as it changes what happens in the end game.
Choose nature and after a battle with the Technological Leader (unnamed), the technological infrastructure is destroyed. Everyone loses their gadgets, but they also grow closer as a family. You also get a chance to catch Celebi.
Choose machine and after a battle with the Nature Leader, all nature is forced to change and become a part of their society. Everyone's cultured life style is dramatically altered and they grow apart, but the death rate and starvation decreased by a lot in the region. You also get a chance to catch Genesect.
The winning side thanks you and returns you to your region.

You travel the grounds and beat the ones responsible in battle after battle. After a mock "Elite Four", you run into the "Champion" or boss, who was actually the trainer you fought at the beginning of the game.
