This is the only thing I didn't know. Regigigas must have had many children, and thus there were many totem guardians in ancient times. Their near-extinction must have been caused by wars.
Lugia had a baby, Silver.
We know, but as Lugia can't breed, how do we know Lugia "had a baby"? For all we know, Silver just popped out of a hole in the ground, saw Lugia, and called it its mother.
Latias and Latios had a father.
But these two can't breed at all, either. How can Latios be a father in the normal sense? Most likely, Latias and Latios are capable of creating baby versions of themselves or something. We just never get to see it.
The birds are just rare and strong.
Strong? Why are they BL then? Anyway, they aren't just rare. Go watch Pokémon the Movie 2000.

The Beast trio are rare.
They serve as Ho-Oh's judges. In Pokémon Crystal Version mostly, people in Ecruteak City will tell you all about Suicune, Entei, and Raikou. Ho-Oh created them to watch humans, to see if they truly were abandoned to their lust for power and greed. Then you come along, capture/defeat all three (especially Suicune), and Ho-Oh sees that there are those pure of heart still. Therefore, it comes down to the Tin Tower, awaiting you to test the power of your pure heart.
I believe heatran is just rare.
For now, this is viable. However, there is a man in the Survival Area who tells you a legend about Heatran. Perhaps Heatran isn't just rare.
There is more than one Mew because Ash didnt seem to connect with the Mew in the Lucario movie if he had seen it before.
Of course there's more than one Mew.
Manaphy is a rare species. those are the ones who indeed breed but are rare and are considered legends
Manaphy is nicknamed the "Prince of the Sea" for a reason. I don't think that it's just rare. Phione, however, probably is just rare.
