Emerald hack: Pokémon Exceeded - Every Pokémon exceeded their limits, enabling more than one ability!

So, I've got a bit of a strange issue with the game's RTC, if anyone could help. After patching the game, I converted it to a CIA file using NSUI so I can play on my 3DS. The game worked fine while I was testing it, and the RTC was fully functional. However, the RTC doesn't sync up with my 3DS's RTC, only initializing to 12am on Monday, January 1st upon starting a new game. The RTC accurately tracks time afterwards, even while idling on the 3DS homescreen, and overwriting the original save file with another new game doesn't disrupt the RTC in any way. It's possible that the issue isn't from this game in particular, but I wanted to ask to be sure. Any help would be appreciated!
