So far I think we can establish multiple things.
1. The Pokémon League is a regulatory agency, more alike to a corporation than a government. It is responsible for guidelines/rules related only to Pokémon training. It can be presumed that the Champion has certain influence within the League when it comes to administration and rule making. In most of the games and anime, the Champion is a heavily featured plot character who has access to numerous resources and powers (Stone, Wallace, Lance). Wether the organisation has any power beyond Pokémon battling is unknown, and we'll probably never find out.
2. Each town (or nearly every town) has a mayor. Wether or not these communal governing figures answer to someone higher up is unknown. It's safe to say however that each city and town does have a leader of some sort.
3. Gym Leaders don't have any special influence in the community. While they may be well known and respected, there's really nothing to show that they have anything apart from renown and social influence.
4. The Pokémon regions are part of a larger country, as Rowan says. We also know however that other, real world countries are featured in the Pokémon universe. This is obvious with the Hollywood anime episode and Lt. Surge.
5. Wars do take place in the universe, this is also known for sure from Lt. Surge. Nintendo had the opportunity to retcon/change his character in FR/LG but they didn't, so it's safe to say that this much is correct.
From these points, we can determine that the world indeed has a government, and Nintendo has intended for it to have one. Just because it isn't heavily featured in the anime/games, doesn't mean it doesn't exist. From what is revealed in the games, however, it's painfully obvious there are administrative figureheads in the universe.
By the way, referring to the Manga isn't a great idea since it's not canon.
