I haven't gotten any Bad Eggs, but Lich Banes are gone, can confirm.

Noticed after entering Bard Mountain, after obtaining Fishing Rod. Let it be known I obtained the secret Lv100 Kat and PFE (Kat is my fave champ and has been my main for 7 years so I COULD NOT refuse the "Easter Egg," also, I'm looking forward to actually catching her. Roaming champs are a [redacted]. XD).

Bad Eggs were introduced in Gen III as a glitch prevention measurement. Whenever a Pokemon's data became corrupted, the game transforms it into a Bad Egg to avoid
this from happening.
The fact that some users are reporting 391 balls, and the missing items in itself, show that data is being corrupted somewhere, affecting Champions in party. There's some trigger, somewhere between Noxus and Ionia, that is corrupting player data. I know zilch about memory locations so I don't know if the item corruption and item corruption are part of the same effect (data corruption on one thing "moves data aside" causing contiguous data to be corrupted in turn) or two separate effects (the same trigger corrupts two different, separate memory locations at once). Perhaps it's the latter since it's only one item and one-two champions being affected.
There are a number of glitch experts on YouTube who know a ton about data corruption and possibly triggers as well; do I have your permission to reach out? Although I'm not sure if they'll pick it up. :/
