Look in your C:\Users\USERNAME\Saved Games\Pokemon Soulstones.
There will be a Game.rxdata in that folder that corresponds to your save file. Just make a duplicate of it and whatever file you want to play, you just need to make sure it is named Game.rxdata before you boot your game up.
In that way, you can have multiple save files. Backup regularly and there's less likelihood to run into a fatal error like save file corruption.
