I'm a Generation IV veteran who enjoys some aspects of the later games, but still misses being able to teach certain moves that lost their TM listing. Would Essentials allow me to define Silver Wind (for example) as TM101 in a fangame? (I also plan on using the Gen VI patches; however, I'm unsure whether going over a hundred TM moves would make RMXP fangames crash.)

There's no issue with going over 100 TM moves. My game has 104, I've heard of games with 150. TMs are merely coded as if they're portable Move Tutors, and there's no limit to how many moves can be taught by Move Tutor.

In case you need it, here's all the moves that were a TM in Gen IV but not in Gen VI. I collected it because I'm nice like that:
    Avalanche
    Brine
    Bullet Seed
    Captivate
    Dragon Pulse
    Drain Punch
    Endure
    Focus Punch
    Giga Drain
    Iron Tail
    Natural Gift
    Pluck
    Recycle
    Shock Wave
    Silver Wind
    Snatch
    Stealth Rock
    Water Pulse
