Ohhhhh right.
Well apparently Gengar's wrath beats it, and i'd be inclined to agree as i've had Gengars before and I can honestly say they're epic.

Not if Gyarados Dragon Dances and kicks ass.
A lot of the time, Gyarados won't even get one DD in.

and eeesh, Portal is starting to scare me now. Past the test room thingies, in the maintenance shafts and stuff now, and it's getting confusing. @_@

Agility + Eventually Swords Dance + Occasional Roost + Fly = Win.
And unless the Fire or Electric type is much faster, one Agility and one Swords Dance is enough for Skarmory to take flight and own. Unless, of course, the Pokemon knows Thunder, then Skarmory's pretty much screwed.
I also still find it weird how in my SS the Macho family (Machop, Machoke, Machamp) can deal super effective hits on my Skarmory with Fighting type moves. I understand No Guard means they still hit it while in flight, but when not in flight certain moves (Wake-Up Slap and Vital Throw, as I've noticed) are super effective.
