The Pokemon following feature, because nothing makes me say WTF toward the game more often than seeing God himself act like a dog. Seriously GameFreak, you could do better than that.
When in Seafoam Islands, I stumbled across Articuno half by accident (was there to get the Ice Beam TM), so figured 'hey, what the hell?' Saved the game, paralyzed, got it down to red and started throwing balls. Had 38 Dusk Balls, 7 Ultra Balls and 1 Fast ball, which had been given to me, and figured it should be fine as I caught Suicune in 4 Ultra balls, Lugia in about 10 and Moltres in 10. All Dusk balls ran out, and I ended up catching Articuno on the last Ultra Ball after making the realistic realization that I was going to fail. I had, by this point stopped looking at the screen, was just hitting the buttons until my balls ran out.

i was trying to get dratini
and for like 5 mins the first flip was always a voltorb
i freakin raged for another 5 mins until i managed to get up to lvl6 XD
then i died, rage, rinse, repeat
When I talked to my Meganium, and it said, *Meganium was dancing and splashing around*(Not a Direct Quote). But you get the picture right, imagine how Gold must feel about, 6 foot 220lb green monster jumping around. WTF
"OMG shiny Gyarados YAY! OH BOI it's a GIRL :D" Battle. Capture. "Whoo hoo! Let's see what she's like...well she likes to fight, typical of any Gyarados, I'd say...oh. Her nature is...Gentle." :\

I was training pokemon in the daycare for Whitney (cheap I know) when my quilava and Furret have an egg. i was like WTF? THEY CAN HAVE EGGS??? Then I keep running around, 30 seconds later i get another call about them having another egg. WTF even more! They need to stop jacking off!

The funny thing about Eggs is that the rate at which they're produced seems to increase exponentially xDD
I just had another WTF moment o.O This threw me off since I didn't know it could happen, but I was trying to spread Pokerus to some random Pokemon while also hatching a Barboach egg to get one step closer to finishing my PokeDex. I almost fainted when I saw that my egg caught Pokerus.
First time catching a legendary ever. I was 11.
It was mewtoo.
He uses recover a billion times.
I rage.
I run out ultraballs.
I have one last NORMAL pokeball.
I use ice beam.
It freezes.
Throw pokeball.
Win.
1st time i trying to catch mewtwo using over 30 ultra balls but failed then i restart the game and try to catch it again...WTF..only 5 or 6 ultra balls i owned mewtwo..( i hit mewtwo until dying before throw the balls )
-Having 300 Ultra Balls and catching MewTwo on number 290
-wandering to Pryce, then realizing that i forgot two gym leaders
-Running aroung in the Lighthouse trying to get to the top, then falling out the window. I actually said WTF at that.

Then how about a Rayquaza, Groudon, and Kyogre doing it?
I know it didn't show any weird cut-scene, but I thought that it would cause havoc over Kanto/Johto.
Speaking of Marril, my only WTF moment involved one.
I was... well I'm sure you all know this one.
My FEMALE Azurill evolved into a MALE Marill. I got really freaked out and looked it up immediately. It's to do with irregular gender ratios of both Pokemon, but I was really, really freaked about it.
