Hello to you all! This is my first post and I want it to be interesting. So I started with this one. If you find any contradictions please notify me and I will try my best to correct them.
NOTE: This is my view of the matter and it may not be a theory but it is an interesting read.
So here it goes:
MEGA RAYQUAZA CONFIRMED!!!! And the information given is really useful for my theory explaining it.
I'll start with the reason Rayquaza has a mega and not a primal form.
So a little mini pokemon"history lesson" was given along with the reveal of mega Rayquaza. Here it sayys that Primal Groudon and Primal Kyogre battled for 20 days and 20 dusks. Here is the original text:
"It was a primal age, early in the world's history... The natural world was overflowing with energy. That energy granted Groudon and Kyogre an overwhelming power. Seeking ever more of that energy for themselves, the two clashed again and again, and their battles cast the people and Pokémon of Hoenn into great danger. Brimming with the overwhelming power granted by the energy of nature, this transformation was named by later people "Primal Reversion." And the people called their tormentors Primal Groudon and Primal Kyogre.
One Pokémon looked down upon this battle from the sky above. The Pokémon that dances in the heavens: Rayquaza. Rayquaza is venerated by the people of Hoenn as their protector and savior. When Primal Groudon and Primal Kyogre had battled for 20 dawns and 20 nights, the world began to lose its natural balance and tilt toward destruction. The people, unable to endure any more, cried out to their mighty savior Rayquaza before a great stone that shone with rainbow brilliance. And a change came upon Rayquaza, weaving in the sky above Primal Groudon and Primal Kyogre. Suffused in brilliant light, its body began to transform visibly. And then..."
Also, look at the images of Granite cave, first the OS and then the AS( first post, can't add links)
Did you notice that they oppose each other. In each there is a metoerite(?) heading both to the same spot.
Now, Rayquaza's Pokemon FRLG pokedex enntry is:
"It has lived for hundreds of millions of years in the ozone layer. Its flying form looks like a meteor."
Notice the word meteor, right?
If you check the story above, we can confirm that one of the meteors in the picture is Rayquaza and the other is "the stone with rainbow brilliance"(which you can see on the pokemon mega evolution special arc2 image) .
Why can't Rayquaza have a Primal form?
To answer the question, I'll tell you why we know it can't have one.
EVIDENCE #1:The story
In the story it states that Groudon and Kyogre(at the time) where called Primal Groudon and Primal Kyogre BUT Rayquaza is simply referred as Rayquaza.
Evidenc#2:Rayquaza didn't go to..."sleep"
OK. So in pokemon emerald, when you find Rayquaza he/she/it is asleep but because of pokedex entries we know it hasn't been for a long time.
Ruby
Rayquaza lived for hundreds of millions of years in the earth's ozone layer, never descending to the ground. This Pokémon appears to feed on water and particles in the atmosphere.
Sapphire
Rayquaza is said to have lived for hundreds of millions of years in the earth's ozone layer, above the clouds. Its existence had been completely unknown because it lived so high in the sky.
Emerald
A Pokémon that flies endlessly in the ozone layer. It is said it would descend to the ground if Kyogre and Groudon were to fight.
FireRed/LeafGreen
It has lived for hundreds of millions of years in the ozone layer. Its flying form looks like a meteor.
This is more of a personal guess but: the fight between Primal Groudon and Primal Kyogre happened when the Earth was still new. It shaped the lands and the seas. After the battle Groudon and Kyogre went to sleep... what about Rayquaza? It is true that you find him/her/it asleep at SkyPillar. However, we do not know the time it went to sleep. The pokedex entries state that it had lived for a lot of time, and I MEAN a lot.
(I did not replay pokemon emerald for this post, so if it is stated in the game that he/she/it did indeed went to sleep after the battle is unknown to me).
Evidence#3 Natural Energy
Rayquaza lives in the stratosphere. SOME birds are capable of flying at its lowest point and bacteria is able to survive up there. We haven't been given an explanation about natural energy, but I am pretty sure that there couldn't be any "natural energy" in a lifeless place(this one is just speculation).
How it Went
Here is where the fun begins. So the story states(?) that WHILE Groudon and Kyogre where in the middle of a fight, Rayquaza underwent some kind of transformation (it's mega evolution). This happened because Rayquaza was exposed to the power of the mega stones. That "stone with rainbow brilliance" sounds a lot like the Anistar sun dial(which is also tied to mega evolution).
But wait. To mega evolve, one must have a strong link with the pokemon, so, how DID Rayquaza mega evolve on his own? He didn't.
The story also mentions that the people of the Hoenn region saw Rayquaza as their savior and cried out for his/hers/its help... If THAT is not enough to triger(?) a mega evolution, then I don't know what is. Of course, a lot of different things could have supplied the energy, but since mega evolution is tied to the bond between people and pokemon, I am going to stay with this one.
With it's new found power, Rayquaza had the upper hand(he was the last to enter the battle, so delta stream would have taken place for the rest of the battle). with this, he calm down Kyogre and Groudon, and they went to sleep. Rayquaza ,however, stayed awake. The the mega evolution now over, it flew to the ozone layer, never to be seen again(until pokemon games that is).
