A quick question. I was planning on buying a New 3DS XL cause I heard the 3D is much better. However, I don't want to lose all the Pokemon I have on my games. I have lots of event Pokemon that I'd never be able to get again and 1 shiny Pokemon. I'd hate to lose all my hard work. When I use the transfer tool will it transfer my saved data within the games over to the New 3DS XL instead of just transferring the game over?

If you have the downloaded version of the game then I believe the transfer tool can do this yes. I believe as a safeguard you can copy off your current 3DS' SD card onto your computer as well as transferring via the transfer tool.

This is one reason I prefer a cartridge though as the save lives on that!

I have the cartridge. Are you sure the saved data is on the 3DS cartridge and not the SD card?

The save data is on the game cartridge. I can put my game in my husband's DS and pick up where I left off.

But to answer your question, I just upgraded from my original 3DS XL to the new Pokemon edition 3DS. I did the system transfer by following the directions on the screen and everything transferred over perfectly (in fact, it even transferred over the same theme and placed all my tile "apps" exactly where I had them on my old DS). My Pokemon Bank also transferred over fine (for some reason I was most worried about that). The transfer did take a while (like 2-ish hours).

Essentially, I had no idea what I was doing going into it and it worked fine for me. Just follow the prompts.
