So I'm waiting on my Hyrule edition 3DS to come out on the 30th, and the starter distribution even ends the same day.. Would there be any negative consequences to using a friend's DS to download the gift Pokemon before mine comes in?

The only way this would be a problem is if your friend's 3DS wasn't purchased in the American or PAL regions, which I believe are the only regions holding the starter event. If the 3DS isn't from any of those regions, the only negative consequence is that Pokemon Mystery Gift will simply refuse to give you the gift, but as long as its from one of those regions, it should be fine. Good luck :)

How about the time base events like berry planting?

It could lock the clock for 48 hours if it detects a time difference, but as long as the times are the same, it should be fine. I'm not sure if it does that based on differences of seconds though. Anybody know?

It does, in Gen IV. But I'm not sure in Gen VI. :(
