What's your favorite 'shipping in Pokémon Special?

Haha, I love this question!

My absolute favorite pairing would have to be Blue(female)xSilver, because of everything they've been through together and their background. I also like BluexGreen 'cuz, well, it's hawt.

RedxYellow is also a nice pairing. ^_^ Obvious crush is obvious Yellow...

Haha. My favorite pairing is Crystal x Eusine. I am in a hurry now and shall expand on this later, but for now I'll just drop this panel here:

EDIT: aaaand back home! So. Crystal, or Kris as she was called when I first read the G/S/C arc, has always had wonderful interactions with Eusine. I love Kris overall, she's hilariously enough almost without a sense of humor, she's serious and diligent and can get truly worried for people she care about. Eusine is a clumsy idiot in some ways so they are kind of opposites. Yet they become friends and help each other now and then, and when they see each other again after some time apart, they seem happy from what I remember (some time near the end of G/S/C?) and it's all very touching and an interesting couple of personalities.

However, Eusine is beyond doubt older than Crys, and it's not a realistic dream to want these two to actually become a romantic pair in the manga ;; Nevertheless, I stand by it being an awesome ship!
