My favorites are in this order...

Kanto: Mewtwo
Jhoto: the 3 Dogs
Hoenn: the 3 Regi's
Sinnoh: Heatran and Giratina

Kanto: Articuno and Mew
Johto: Suicune and Lugia
Hoenn: ...didnt like any of the Hoenn legendaries
Sinnoh: Arceus is cool in a freaky kinda way (same with Dialga) and Mesprit purely because it had some kind of connection with the player (I only wish they'd gone into that more)

Region One: Articuno, Zapdos, Moltres, Mewtwo, and Mew.
Region Two: Entei, Suicune, Ho-Oh, and Lugia.
Region Three: Kyogre, Groudon, Rayquaza, and Jirachi.
Region Four: Dialga, Palkia, Darkrai, and Arceus.

Johto: Ho-oh. Lugia and Suicune come in a close second.
Hoenn: Regice and Deoxys. Regirock and Registeel come in a close second.
Sinnoh: Darkrai. Dialga's pretty close, though.

Favorite one has to be Mew because that was the original legendary. There was all the hype around the Ancient Mew trading card and the fact that you had to get it from a sponsored Nintendo Event. It's just classically cool.
