Red and Blue. Thats my childhood right there. HG/SS are my favorite, but I can't go against R/B/Y. Nothing beats a classic.
 
Ruby and Sapphire were the first Pokémon games I got my hands on. I was 9 when they first came out. To this day, they're still my favorite Pokémon games. I later borrowed Gold and Yellow from a friend (actually, that could be classified as stole, lol, he never asked for them back).
 
I'm surprised at how well RSE is doing. They were okay, but they seemed like a huge step back from GSC to me. I mean, you lost the time system and the PokéGear, the number of gyms was halved, there was only one region...

Well the reason that GSC had more gyms was because of the short story-line in Johto, all the games end at around the same level. I personally enjoyed RSE because I owned Red and Crystal but didn't really understand much of it. Then I played Sapphire a lot more technically and got into the series.
 
G/S/C! I loved that they came up with so many extra plots. Especially crystal. That's also about the time I started to not suck at video games, so that made a big difference hehe.
 
For the fandom as a whole, I'm gonna say G/S. They took the formula that pulled in hundreds of thousands of kids and tweaked it to make it better. Pokémon was the coolest thing ever to begin with so no one thought anything could top it until... holy crap i can breed pokemon, there are baby pokemon that hatch from eggs, they can hold items, OH SNAP NEW DARK AND STEEL TYPES, new moves, new region, new cities, new starters, new evolutions, cell phone, and omg I can trade over my old Pokémon too. And so on.

After that innovation, though it might not seem like much anymore, everything else just seems so expected. Don't get me wrong, I like the other games (especially gen 4 which is my favourite thus far) but nothing can top the feeling of playing through G/S with your bros for the first time, discovering new (and yet "same old") things and sharing the experience.
 
Definitely G/S/C. I remember playing through them like it were yesterday. It was so fun, because it introduced a lot of new aspects, such as Day and Night. Also, Crystal had awesome pokemon animations.
 
FRLG & Emerald
FRLG had one of the longest gameplays I've ever played out of a Pokemon game, as well as many places to explore. Emerald also had a lot of places to explore, as well as having secret bases to find all over the map.
 
Emerald.

My total dominance of the Battle Dome.......accidentally walking in on Steven whilst looking for a Salamence, only to defeat him with my Swampert.......it was brilliant.
 
R/B/Y was my favorite by far. It introduced me to the pokemon world and just kept me busy for months on that clear purple GBC of mine. I remember restarting it all over again like 3 times which was pretty frustrating at the time when I let some of my cousins play it.

Oh yeah, and it was the simplest story to follow so I didn't spend so much time figuring out what to do. Also it was the most popular in my opinion at the time since even my older family members were playing it.

They all stopped playing pokemon when G/S/C came out so yeah. 2nd to that would have to be G/S/C series though.
 
I'd have to go with G/S/C. Followed closely by R/S/E.

I had Silver, and everything about it was new. From the time system, to going back to kanto to see how all the old gym leaders again. I really enjoyed the third series though, because it was the first Gba games, and because they had a really fun story and atmosphere.
