No reason why they couldn't include him in the games. The Professors, Gym Leaders, and Elite Four appear in both media. While by different canon- they are essentially the same characters (save for some Rocket members).

It's a cool fad that they follow for the naming system as they represent the sturdy stable start of the region. Personally I would think of it as a miscellaneous feature for those who've played many Pokémon games. It's like how every region the boy and girl characters are dressed in Red and Blue, and how they all wear hats (or some sort of headgear).

I'm not sure, they probably named Oak genuinely and then realized it was the name of a tree and decided to run with it and make it a tradition for future generations.
