How Do You Organize Your PC Box?

I do mine by Number, leaving one box I call "Unique" that holds my shineys, MLG Team, And EV trained individuals

    My Boxes Were :
Things I caught for no reason
    Legendaries
    Events
    Shinies
    Pokemon I used for battling

That was really all I needed in DPPt

I divide my boxes by type: Water is under the sea, Flying is in the sky, and I made Normal type be at the beach for some reason.

    I do:

    Random pokemon
    Pokemon good for breeding
    Legendaries
    Pokemon in training
    Trained pokemon

Basically I named all the boxes from a play of words off Celebi. I had boxes such as celexabee, celebaci, celebrexi, celebrabee, hellebi, etc, etc (can't remember off the top of my head). Then I proceed to put my pokemon in a completely random order. My storage boxes have no sense of cohesion..:C

Since each game offers a way for you to organize your PC boxes, and not only HG/SS specifically, I'll just move this to General Pokémon Gaming.

As for me, I organize each box by Pokémon types, and then leave an extra for my EV'd train Pokémon.

I organize mine by type. Though my first few boxes are named "Mine" (for Pokemon I like to use), "Eggs" (for eggs obviously), "Shinies" (for my shinies) and "Legends" (for all my legendaries).

I used to make each box a diff type.

But now, because I am actually trying to catch ALL the pokemon, I cant be stuffed.
So I just leave them where they are after catching them, except for my unknown, when I get the legendarys and when/if i get shinys.

I just leave them the way they come. I have an Unown, egg, and Pokemon I will trade.

I have a direct split: Captured and Trophy.

All Pokémon that are unspecial go into Captured, whether I captured them or not, and all special ones go into Trophy, including shinies, EV'd, Legendaries, my Magby with Flame Body and Ditto (for breeding) and my Pokéathlon Speed team, which consists of Riolu, Ponyta and Staryu.

I used to organize them by type on my "storage file", but after that was fried I didn't try and organize them again. Mostly because I'm lacking another storage file.

I organize by type, with one box for "incoming" Pokémon, where I also stash my six most commonly used. I tend to get spillover in a lot of them, like Normal and Rock types, so I'll either stick them in their secondary types (ie Anorith go in Bug) or on my Pearl.

Originally I organized them by Name. Then, when I started playing Diamond, I organized them by type. Then, when I started trying to complete my Pokedex (and trying to get a copy of every Pokemon so I could finish HG's Pokedex in like an hour) I organized by number, with one extra box for eggs/shinies/ev trained pokes.

I don't organize for the most part.
I have several boxes just full of random stuff and random EV'd and IV'd Pokemon thrown around in Platinum
The only things I organize are my shiny Pokemon and my Synchronizers.
I have one box called "Chained" and another next to it called "Special".
Special box is for any Pokemon gifted to me that are of use.. like shinies or event Pokemon. Chained speaks for itself.
After Special is the "Sync" box half full of Synchronize Abra. XD

    In Pearl nothing is organized..
I have like 3 boxes and a quarter full of shinies that were either hatched, SRed, traded, or chained.
    The rest of the boxes are random crap. X3;
