Download the patch, patch it with Firered using a browser patcher, open the newly patched ROM on your phone emulator.

The patch includes a doc with recommended emulators.

How do you exactly change the pokemon's nature? I just started and I'm wondering if I should keep trying to get ones with the nature I want or push forward, will it be costly like the EV system?

Yup, they have their special shiny form, check the docs in the first post!
Also, Shiny odds have been increased to 1/256!
