For me, it's neither, though it's closer to the first one. You-no-va, anyone?
Anyone who doesn't pronounce the 'nova' part as 'no'-'vah' is wrong, anyway - seriously, that's just failing at English right there.
The name Unova likely comes from the Spanish "uno" and "nova". So it should be Oo-no-va with the stress on the second syllable.
I just call it Isshu~ It's easier~~
