Misty Baby! She was quite challenging when I first faced her, and I miss her in the Anime :(
 
This is a very good question. Fans of Anime usually go for Misty and Brock. Some just go for Misty because she is attractive. But I see a major problem with how you asked this question, and left out the extra 2 leaders from Gen II and Gen IV. Hypothetically speaking, if you were to include them I'd say Blue. He's got a wonderful combination of Pokemon and is very strong. But excluding the extra 2 I'd say Giovanni. He's excellent and has a great moveset for his Pokemon.
 
Giovanni. He is the only Ground leader to date, for one thing. He uses awesome pokemon. And he's generally a total badass C: I also think he makes the most sense of the pokemon gang leaders. In the real world, crime organizations don't try to expand the landmass or send us all to the depths of the sea or try to create a void of nothing where the universe used to be. They want money. So they get money. And that's what Giovanni did. The fact that he had the dough to buy an entire gym and design and install his own moving floor puzzle in it- all within the short time between his defeat at Silph and your arrival in Viridian- is proof enough of his success.
 
Erika for her awesome cuteness and her gym is hawt!

Ahhh Misty, always brings me back to memories. She's just awesome. Sabrina too, because she makes use of psychic types. and i love psychic!
 
Sabrina... she was always my favorite gym leader in the original games but facing her again in the current games (HGSS) I never realized how badass she was. She was the ONLY gym leader to give me a hard time. I seriously almost lost. And it also felt more epic with her makeover.

Misty ftw. Her Starmie took forever to beat when I was small. I really like Erika too. It's pretty close. The top 4 are definately who I'd pick. In a different order, but still. :)

For some reason I've always like Lt. Surge. It may be because of the anime depiction of him (his Raichu which was such a beast!) but I'm not entirely positive.
