This is a real Mystery Dungeon Hack! I am not kidding!

Pokemon Mystery Dungeon 3: Green Rescue Team!
I am new to Mystery Dungeon hacking and I was the creator of RarityHoenn, which failed in under a week's time.

Story:
A bit later, Palkia, the god of space and Dialga, the god of time, have changed the fabrics of time and space, making the new warriors of time different! You take place in the game just like Mystery Dungeon, but the storyline is slightly changed. Now, there will be a new era of pokemon that you can be or that you can recruit. See to it that you fix the mess that you got yourself in!

Different bosses (Yep- coming soon!
Different rewards (Eh...)
Different Gameshark and AR codes (sorry, but it is still unproven)

If you choose Ekans, Gengar, or Kangaskhan in the game, the game will freeze at your house. They are no longer starters.
If you choose Ekans, Gengar, or Kangaskhan, there'll be no face pic (not a big of a deal) Again, not starters.
Munchlax is happy that he's gone?- Meh. I don't care.
Munchlax drools while saying that you guys are cool.- Yes, very funny. I'll keep that.
NEW GLITCH There are two Pikachu's available as partners- I had nothing else to put in.
NEW GLITCH Why does your partner say Butterfree if it's Snorlax who needed help?- I have got to put in a script editor- WordPad sucks...
NEW GLITCH The game ends when Dugtrio enters your house... why?

Yes- I changed starters, going into scripting a bit. Found a glitch, but I'll fix it. Starter glitch- not enough face sprites.

Also the earliest hacks I know of/remember where you play as a Pokemon were, JD Productions Meowths Adventure, and Andy's Translations Pikamon and Pikamon Silver, these were created back in the early 00's.

Like Son Sebbe said, this is FAR too early to be thinking of a Mystery Dungeon hack project. This is because you cannot map, scripting has not been constructed yet (or hardly).

The only things that you can edit are the characters.

That's why, when hacking, you always need to have a backup ROM before you do any major editing.

Also, I was planning of as Mystery Dungeon hack when Son Sebbe first released his starter tool and said he was working on making more.... but I guess you beat me to it (And I would of managed to do it if it wasn't for your meddling and you little hack too!)
