The follow is a guide to various secrets worth mentioning which are located within X&Y. Many of the following, a lot of you should already be aware of, but take a look and maybe there might be a few secrets that you were unaware of...
This isn't a Theory guide, so don't expect any rumors, speculation, predictions, or talk of possible future events. This is simply a guide of where to find the secrets of X&Y :D!

1. The Ghost Girl of Lumiose City:

Probably the most infamous secret of this guide... Fly to the Pokemon Center of Northern Lumiose City and enter the office building to your Trainer's left, right of the Lumiose Galette Stand. Enter the elevator and proceed to the 2nd Floor and be horrified at what is about to transpire before your eyes. What does it mean? Your guess is as good as any others.

2. The Backpacker From An Unknown Land:

If you visit random hotels in X&Y you may find a Backpacker (the NPC with the Yellow Backpack) upstairs in one of the rooms. He spawns in a random Hotel each day, so you may need to seek him out, but if you talk to him over the course of a few days he begins to hint at and talks about the region he is from that it isn't Kanto, Johto, Hoenn, Sinnoh, Unova, etc. Obviously hinting at a new yet to be revealed Region. But speak to him on the 4th day and he will reward you with an item named "Strange Souvenir" to solidify that he is telling the truth and which btw does not looks like any known Pokemon. A new legendary? Reminds me of a Polynesian Islands style. So maybe the new Region will be tropical islands-like with some native/tropical like Pokemon?

3. The Hiker Con-Artist:

In a nod to Generation 1's Magikarp Salesman aboard the St. Anne, there is a Hiker who randomly spawns in the upstairs hotel rooms around Kalos, like the Backpacker above, who after a few days of talking with him will make you the deal of a lifetime! He will trade his "Super Special" Magikarp for your Gyarados. There's obviously nothing special about it at all, standard useless Magikarp, not even shiny or any special IVs, You just got conned if you accepted!

4. The Maid with the Eevee:

Again like the Backpacker and Hiker, there is a Maid who randomly spawns in one of Kalo's many Hotels who after speaking with for a few days will offer you "a special Eevee that she caught in Mr. Backlot's Trophy Garden in Sinnoh." Nothing special about it really, however it is holding a Rare Candy. At least she will trade it for any Pokemon unlike the Hiker Con-Artist..

5. The Hidden Inlet:

Over on Route 12/Azure Bay, you know, the water area where you can find the Sea Spirits Den, If you swim out into the Azure Bay and hug the left side of the island to your left (west), you will discover a narrow hidden inlet against the map's border which will led to a hidden area that contains Kalos' largest patch of grass (good for the PokeRadar), and the TM for X-Scissor, a hidden Hyper Potion, a Deep Sea Tooth, and a Deep Sea Scale.

6. Happy Birthday:

On your birthday, enter into any Pokemon Center and be surprised to enter into a Darken room then suddenly in a blink of an eye, Surprise! You'll be greeted by Nurse Joy with a few kind birthday wishes and a Birthday Cake on the display above. The music of the Pokemon Center will also be a new Cutesy Xylophone-like rendition. Besides this surprise, if you use Pokemon-Amie and allow pokemon to visit and leave gifts, the first 3-4 will be "Supreme Wish Poke Puffs", similar to Supreme Honor Poke Puffs, these cause your Pokemon to give 5 hearts when fed to them.

7. You Can Pet Your Pokemon Outside of Pokemon-Amie:

After you knock out an opposing/wild Pokemon in battle, move the stylus in a circle or back and forth on the fight button to rub your Pokemon's head. Dawwww.

8. Missingno. is that you?

If you go to Boutique Couture during the daytime in Lumiose City and stand infront of the door way, angle your camera just right, then hop on your skates to force the camera angle lower, you will find a shape eerily similar to the "Missingno. glitch" Pokemon of Generation I fame. A coincidence? But considering that it only happens here and no other doorway and the similar shape, who knows? Too bad you cannot interact with it.

9. Hidden Message In Lumiose City:

Much like the Ghost Girl in Lumiose City, there is a Hidden Message that can be found in the city that has caused much debate to it's meaning. If you go to the TVM Train Station and proceed to the far back timetable and select the back of it, you will find a hidden message "I'm going to go for help. Wait in the usual place." What does it mean? No one knows, but sure is creepy.

10. A Message From The Past:

In Couriway Town, if you remember your battle with Professor Sycamore, he mentioned that he left something in the town for the player, and I am sure much like me, you too found absolutely nothing.. However upon closer inspection, in the train station, the bench to the bottom right, An inscription can be found on one of the seats. It contains a message which Sycamore wrote, addressed to himself in the future. Not sure if this is what Professor Sycamore meant by what he left for you as it's not a message directed at you, instead at himself. Regardless it's a neat find.

11. Photograph in Looker's Office and Highest Paying (six figure) NPC:

Isn't really a hidden secret, but it's something that everyone seems to overlook in all the various playthrough videos I have ever seen of X&Y, Even I missed it on my first playthrough and only by chance stumbled upon it when I was bored and decided to explore and read/interact with everything.. Anyways, once all the Looker Missions are complete, head back to his office, and select the Photoframe on Looker's Desk. It's a Photograph (message) of Looker, you, Emma, Mimi, and Xerosic. Nothing special about it, doesn't do anything, but it's just a typically overlooked item.
In addition, if you visit the office after all the missions are complete, you will sometimes find Emma in the Expansion Suit and you are able to battle her for $10,500, making her the highest paying NPC in the game (except the NPCs in the Sushi Battle Restaurant of course, but without getting trapped for multiple battles, good for quick cash :D!).
This could increase to a staggering $21,000 if you used a Pokemon that held the amulet coin/luck incense, or even increase to 42,000 if your Pokemon knows the event-move "Happy Hour", But this is pennies, because if you decided to use Prize Money O-Power Lv. 3 (x3 multiplier) on top of all of this, the Payout can reach an astronomical $126,000!!!
And the best part.. She is super easy to defeat, she always only has 2 Pokemon, Crobat and Malamar (I just use Xerneas with Thunderbolt to OHKO Crobat and Moonblast to OHKO Malamar).
p.s. this time you can see her face through the mask.

12. Kalos' Trashcans Are Surprisingly Empty:

Ever wonder why every Trashcan across Kalos are empty? There is a garbage man you may have the privilege to encounter on the 2nd floor of Transport office in Lumiose City. He will be facing the trashcan and will disappear in a screen fade to black after talking to him. So you can blame him for all the trashcans being empty across Kalos, that and GameFreak trolling us (as verified with a medal achievement).

In going around the various hotels of Kalos to take photos of the Backpacker, Hiker, & Maid for this guide, I stumbled upon a waiter who gave me the Rage Candy Bar of previous Generations. Is this a secret that I have missed all this time? Apparently he's a random spawner as well. Also never considered her a secret, but maybe much like this Waiter that I missed in all this time, any of you could have potentially also missed this other NPC too due to her also random spawn, but there too is a Woman who spawns and gives your trainer a Lava Cookie.

Did you notice the old man in Anistar City, who tells you of his wife's passing and requested to care for one of your Level 5 or under Pokemon to keep him company?
If you had left him a Pokemon then returned after defeating E4/Champion... prepare for waterworks.
Returning to his house, you will find a pokeball containing the same level Pokemon you left on the floor (strangely with a new Hatched from Anistar City in it's summary o.O) with a Letter and Comet Shard attached.
Upon reading the letter, it is one of the most heart breaking and tear jerking moments of X&Y...
Yes, I left him a Level 5 (FAL2010 Event) Mew on my new playthrough xP!
... There's more to the letter but you'll have to see for yourself... but also if you ask me >.> it seems alot like *cough*a suicide letter*cough* considering it implies that he died (initially you think of old age), but if you think about it, how would he had written that letter?

17. Diamond Dust

Not sure if I am the first to discover this, but I haven't seen any mention of it on any forums (besides speculation/rumor) and not even on comprehensive Pokemon resources such as Bulbapedia, Serebii, Marriland, and not even YouTube! But while playing around with the dates on my 3DS (set the day before @ 11:59PM, so Pokemon X/Y recognizes a new day when the day rolls to the next), I decided to try and trigger the Diamond Dust Easter Egg.
In previous generation Pokemon games since Pokemon Platinum, Diamond Dust has been a hidden Easter Egg only appearing on a certain date of the year. Previously it has appeared on the dates January 12 (Junichi Masuda's Birthday), July 11, October 30, December 2, and December 31, depending on which generation, however, in X/Y I found that it did not appear on any of these dates... so disapointed, I figured it must not be in X/Y or possibly on a different unknown yet to be discovered date.
Since I was playing around with the 3DS dates, I decided to try my Birthday because I wanted to take photos to update #6 above, once I got the new photos and updated this topic, I decided to explore around to find any other possible Birthday events I may have missed in X/Y. Lo, Behold!!! while exploring, I decided to go to the Frost Cavern and There it was!!! The Sparkly Glittery Unmistakable Diamond Dust falling across my screen!
So it is confirmed, Diamond Dust is in X&Y! This time it's on your Birthday (Easter Eggs are the best Birthday gifts) :D!

Deoxys: In the Fossil Lab in Ambrette Town, in the north-west part of the lab you will find various Meteorites which will allow you to change between Deoxys' four forms: Normal, Attack, Defense, and Speed Formes.
Forces of Nature: In the Reflection Cave, near the exit that leads to Shalour City, you will find a scientist will give you the Reveal Glass which will allow you to change Tornadus, Thundurus, and Landorus between their Incarnate and Therian Formes.
Genesect: In the Fossil Lab in Ambrette Town, speak to the hiker to receive the Blaze, Chill, Douse, and Shock Drives to change Genesect's signature move, Techno Blast.
Kyurem: In the north-west house in Kiloude City speak to the Punk Girl who will give you the DNA Splicers to fuse Kyurem with either Zekrom or Reshiram.
Keldeo And Meloetta: In the house above the Pokémon Center in Snowbelle City, if you show the NPC Keldeo, he will teach Keldeo the special move, Secret Sword, which will change its form into Resolute Form and if you show the NPC Meloetta, he will teach Meloetta the move Relic Song which will allow it to change between it's Aria and Pirouette Formes in battle.
Shaymin: In the Pokémon Center of Snowbelle City, you will find this girl who will give you a Gracidea flower which can be used to change Shaymin into its Sky Forme if it is not frozen and between the hours of 8am and 5pm.

5. The French Connection:

Did you know that Kalos is based on and shaped like the real life Northern 1/2 of France and even locations such as Lumiose City match up with Paris?
With the talk of neighboring regions by the NPCs in X&Y, is it safe to assume that a Neighboring Region yet to be revealed could be Southern France shaped? Seems like a Logical addition in my opinion.

6. Oval Charm, Shiny Charm:

Complete the Kalos Pokedex simply by seeing every Kalos Pokemon (no need to capture them all) in the Central, Coastal, and Mountain Kalos Pokedexes to receive the Oval Charm from Professor Sycamore. The Oval Charm increases the chances of a Pokémon producing an egg at the daycare (sometimes annoyingly too fast).
Same as above but this time complete the National Pokedex simply by seeing every Pokemon in the 3 Kalos and National Pokedexes (excluding Event-Only Legendaries) to receive the Shiny Charm from Professor Sycamore. The Shiny Charm increases the chances of encountering Shiny Pokémon significantly, especially when using the "Masuda breeding method".
Same as above but this time complete the National Pokedex simply by seeing every Pokemon in the 3 Kalos and National Pokedexes (excluding Event-Only Legendaries) to receive the Shiny Charm from Professor Sycamore. 7. The Game Director:

In the Coumarine Town Hotel you will find in the last room an NPC named the Game Director. Similar to Professor Sycamore, he want's to inspect your Pokedex, except this time, you are required to have captured every single Pokemon (no need to have them all in your PC and of course Event-Only Legendaries are excluded), and for each of the 3 Kalos Pokedexes completed he will reward you a Certificate and a bonus 4th one for completing all 3, and finally, he will reward you with the final one for having completed the National Pokedex. The are spawned in your bedroom, that empty shelf space, for viewing anytime :)!

8. Spin Spin!!!

Make Xerneas or Yveltal Spin on your 3DS main menu by simply adjusting your screen to the clickable/preset positions or blow into the microphone. It's trivial and silly, but who would of known that the 3DS had sensors to know what position you have the top screen set at (that or the sound triggers the mic).
