    Although I haven't played any of the 3DS games gen 6 or gen 7 I always think that Sabrina's gym puzzle with the warp tiles is quite difficult in gen 1. The gen 2 gyms were pretty easy. As for gen 3 I think Tete and Lisa's psychic gym. I don't remember gen 4 ones that well with not playing them for ages. With gen 5 I always think the dragon gym at the end is very hard.

    They were all pretty easy IMO, but the most challenging one I can remember is Sootoplois City's gym in Hoenn. Sometimes you'd think you're on the path to victory, but then you realize that there's one extra piece of ice in the corner that you missed, or that you're finally finished but you're too far away from the stairs to move on. =/

    I had a big issue with the Sootopolis Gym as a kid but now I find it one of the funnest Gym puzzles. Anything with ice is generally pretty tricky overall though. The gyms with stuff like random warps (Sabrina/Flannery/etc), weren't really difficult in my eyes, they were just boring and not particularly good Gym design.

    I was playing Pok?mon Sapphire and reached the Fortree gym and upon entering I realized - this gym is entirely different! I've always played Emerald and the gym layout and puzzle are completely different, and I have mastered that one, but I was so caught off guard that I really fluked the puzzle. It took me way longer than it should've and I still don't understand what exactly I did. xD Same goes for Tate and Liza's gym, btw; that one also had a completely different design. But that one was way easier for me.

    Any gym with teleportation tiles is hard, because I never remember which tile leads to where. I usually walk around until I remember the pattern from playing so long and lead myself to the Leader. Especially relevant for Sabrina's gym, where you also have to find the way out yourself. That gym gives me claustrophobia, I swear.

    Surge's gym isn't even a puzzle, it's just a silly guessing game. It's just designed to waste time and easily the most annoying one for me. -_-

    Sootopolis gym, you'll need to plan your steps before making a move, one mistake put you from zero again especially the last one is more harder than the first. Teleportation tile is big problem as you don't know where it leads to the gym leader

    I hated the Sootopolis Gym puzzle, since you had to plan your steps carefully. I was actually stuck on it once in Ruby and needed someone's help, though thankfully it's not as annoying in OR/AS.

    I'll also go with Sootopolis Gym because it was very frustrating, but now that I know it with muscle memory for overplaying those games, I don't have an issue with it. Also Fantina's gym in D/P is soooo painfully long because the elevator takes it's sweet ass time x_x

    By far and away Sabrina's gym in Kanto. Was just playing Yellow on the VC and that gym is almost impossible. I have been grinding and levelling up my Pokemon to that point and my highest level Pokemon are a level 37 Pikachu and a level 37 Charizard. Sabrina has an Abra, a Kadabra, and an Alakazam, all at level 50.

    Despite what Bublapedia says, Kadabra and Alakazam both have Psychic (move), and any time they use it it one-shots my Pokemon. I have still yet to beat it.

    Sabrina is difficult, but this is about the actual gyms and not the gym leader themselves. {XD}

    I had to say the ice tile puzzle in...my Alpha Sapphire game. I'm not sure what gym it was. I had to look up a video for the third level of that because I suck at puzzles like that.
