I just got Sapphire recently, and I nicknamed my team as such:

*Sceptile: Lawson
*Crobat: Wayne (he's the gosh-darned Crobatman)
*Shiny Vibrava: Gilgamesh
*Jigglypuff: Masaaki
*Crawdaunt: Claude
*Absol: Harbinger

I was going to nickname everything I caught at one point, but I got bored of it. There's a Wingull named Gulliver sitting in the box.

In platinum I named alot of my Pokemon after characters from CW's Supernatural.

Luxray/Sam
Empoleon/Dean
Gardevoir/Jo
Roserade/Meg
Houndoom/Ruby
Machoke/Castiel
Syther/Raphael

Also, from Ruby, my favorite but most unoriginal....Mudkip/Muddy.
 
I always nickname my Pokemon, either with references or actual names. I named my first Pokemon ever (a Cyndaquil) Cindy. I'm pretty sure he was a, well, a male. Oh well. I also had Blaze the Blaziken, Hydro the Kyogre, Draco the Kingdra, fun stuff like that. I had actual nicknames back then, as opposed to more real names now.

Some times I had teams with a certain theme, like I had a Broadway musical character team in a Silver run:
Yero the Typhlosion
Fae the Xatu
Gabe the Umbreon
Elle the Wigglytuff
Jamie the Lapras
Sherry the Scyther (not a character, but a song from a musical... kind of.)

I also sometimes name characters after songs. I have Vinternoll the Glalie. Also, HM Slaves usually get really weird names, or names of celebrities I dislike. Yeah, I'm a horrible person. (Paris the Zigzagoon was actually quite useful with her Pickup ability, though.) I try to avoid using nicknames twice as well.

I only name my battling pokemon. A couple of them that stick out...

Heracross/Cell (Because my bulky banded heracross is very dangerous)
Hitmonlee/Marvel (He looks like a masked marvel)
Machamp/No Holds (No holding back with no guard)
Dugtrio/Gotcha (arena trap ftw)
Shiny Registeel/Mint Man
Bulky Salamence/Mama Mence
Flygon/Lazer (scarfed)
Lucario/Pikkon (any dbz fan will get this one)

Just a few off the top of my head.
 
During my monotype challenges I always nickname my mons so my current challenge is Bug:
Butterfly- Flutter
Beedrill- Buzz
Shroomish's evo- 1-Up

Then Dark on Emerald it was:
Mightyena- Cujo, Clifford, Poochy....Yeah I changed her name over and over
Crawdaunt- Loss
There were some more but I forgot or I just didn't give htem any nicknames

The first time through, I nicknamed all my pokemon to my friend's names. It got kind of hard to keep up with, though.. So I never did it again.

On a slightly related note, about a year ago my brother changed ALL the contacts in my phone to pokemon. It was fun figuring out who was who.

I could only remember one time where I nicknamed one of my Pokemon. I believe it was Mudkip from Ruby version. I named it Zuzu and my character Ruby. Just so I could slightly resemble Ruby from the comic I read. ^_^

My first psychic pokemon i catch is always nicknamed Psy
If i get a rock pokemon i generally name it Rocky, its too easy.
Thats about it, I usually give them normal names, because its easier.
