It's also boring because N is one of their best written human characters since Silver because he had actual character development but still leaves with his own flaws and motivations at the end of the game. "But he was a Pokémon in disguise masterminding the entire plot of the game" cheapens everything that's happened in the game and ultimately ruins the games' climax and moral.
I think making N be a Pokemon doesn't really ruin game's plot and moral. It would actually give to the storyline and N's character more deep meaning. In B/W during the game N says that he couldn't believe that player character's Pokemon said they like him/her. That could be the time where N realized that he was wrong and people shouldn't be separated from Pokemon. If N was a Pokemon himself it could prove that friendship between player and Pokemon is real, because only a Pokemon can fully understand other Pokemon's feelings.
After that N could decide that Ghetsis organization should be destroyed. Seeing player's potential to defeat Ghetsis, N could organise the fight in N's castle to let player finnaly defeat him and Ghetsis to save people and Pokemon from being divided.
The moral of the story could be about the fact that true friendships can make sinister minds be better and can save the world from being divided and unhappy.
