Each gym will be based off battle styles. Here's what I'm thinking so far:
Brock: Entry Hazards
Misty: Status
Lt. Surge: Stat increases
Erika: Leeching Moves
I don't want to give away too much though.
As for the Elite Four, they will be as follows:
Lorelei: Stall
Bruno: Physical Sweepers
Agatha: Special Sweepers
Lance: Hyper Offense
Champion: Mixed Team

Wow that's a very great idea for the gyms and elite four. If only it had multiplayer/linking, I'd play this. :(

The beta testers have worked really hard! I couldn't have asked for better!
Sadly, we found a bug. The game crashes whenever a Pokemon evolves...
Ok, major setback. Hopefully beta will be out soon!

I find a 721 hack in a Fire Red game really interesting. I'd argue that Kalos seemed "cramped" by Pokemon standards, there were a lot more Pokemon per route than in previous generations.

Maybe you could add different coloured patches of grass (or grass with different coloured flowers like in Pokemon XY) in order to organize it better? So that on each route certain Pokemon can only appear in certain types of grass/flower patches? Just a thought.
 
I'm taking a risk here and releasing the current alpha. PLEASE read the text file to avoid crashing the game.
 
Looking for screenshots that I can post in the OP. If someone could take some of the gameplay and send them to me via private message that would be great.

At least not yet. If I find a way to do this, I might. But only after the whole game is complete.
