In Ruby I let my friend play my game & she ran from a shiny Tailow, I was about to push her & grab it >_<
 
Red: Threw away the masterball.
Gold: Released Ho-OH
Sapphire: Used masterball on Kyogre -_-
Pearl: Dumdumdum..............Used a masterball on Beldum

Well, my friend let a first grader use a masteball on tentacool, and if it wasn't for me my friend would of saved it...And i used my masterball in saphire on a kyogre :( lol now i can clone em :)
 
Firered: Accidentaly killing all 3 legendary birds because i couldnt catch them at all. I got them asleep, paralyzed, burned, made there health so small you could barely see it and still wouldnt stay in my darn ultra balls. >.<

Emerald: Letting my little sister play. She released my imported Arodactyl that i worked so hard to get in firered. >.<
 
Red: Masterballed a graveler

Crystal: Killed suicune

Ruby: went for a swim with it in my pocket( still works though XD )

I once caught a kyogre with a poke-ball XD

Another silly thing I did was trade my Entei for a Shiny Banette. It was worth it but many said I was silly. My friend did a sillier thing by catching Groudon with a Nestball and it looked so lame in battles because when it comes out for battle, there are flying hearts around the Groudon lol. He traded it to me before restarting the game.
 
the most silliest thing was on emerald
I didn't know what water was weak too
Numel killed my Grovyle way too many times
 
Another silliest thing was that...
i tried walking in sky tower
not knowing that actually a mach bike was required.
 
Once, I met a shiny pidgy, to find out I had no pokeballs.
 
when i was in learning stages of pokrmon rpg's
i used to attack pokemon's with ground moves who knew levitate.
 
The first time I played blue, when I found Articuno, I made it weak and all, I was throwing some kind of pokeball to catch it when it said : YOUR BOX IS FULL.

I went back to a Pokemon center, freed up some space, only to return to the cave and realise than Articuno wasn't coming back :P:P I had no idea what a legendary was at that time.

Memories...
 
yeah memories but i'm lucky that i didn't mess up much in any game :D
 
Heh the silliest thing I did was waste my MASTER BALL on a PIKACHU.
Also, my friend had loads of lvl 100 maxed UNHACKED legends, and his friend saved a game over it. That's happened to the best of us.
 
I leant my GBA to my sister to play, later on she said "Are Onixs naturally yellowish or is it my eyesight. I'm sure the one I just killed was yellow"
