When I'm going for a living dex I tend to rename mine by Pokedex number (i.e. 1-30, 31 - 60, etc) so that I know where to put everything and what is in it, and the spare boxes for Unown, Events/Spare, etc. When I was younger and used to just catch a lot of Pokemon I used to name them by type so I could keep things together - a box called "Water" for water types, one for "Fire", and so on. I am not a creative person. xD
 
Sometimes, to keep track of what's where easier, even though I mostly always return the Pokémon to the spot in the box that I took it from. I currently have a "Gigantamax 1" and an "Isle of Armor 1" box.

The thing about boxes for me is the wallpapers. Back in the good old days of gens 3, 4 and 5, the default setting for wallpapers was a loop of all the basic wallpapers available - the woodland one, the mountain one, the cave one, the sea one... My sister and I arranged our Pokémon by habitat using the wallpapers, and you always knew where everyone was (down to the exact place within the box - you put it back where you took it).

In Shield, all boxes have a blank wallpaper by default, so putting wallpapers on all of them and rearranging my Pokémon to be in properly-themed boxes will take a bit of work, but I'm hoping to do just that in the coming days. I just really like it that way.
 
there were times when I replayed the games and I would catch every pokemon I encounter (excluding those I've already caught). I would name and organize them boxes by types and names even. its not for trading or anything, I just liked doing it for some reason lol :/

i don't do it anymore though :(
 
I organize and name them based on where I find them for instance a box for pokemon found on beaches (Staryu, Sandygast, Slowpoke, Exeggutor, etc.)
 
I name my PC boxes after TCG colors: Green for Grass- and Bug-types, Blue for Water- and Ice-types, etc. (If a Pokémon has multiple types, I go by its primary type unless the color of its secondary typer is rarer.)

In Gen. 7, I've got my Shinies split into different boxes depending on how I got them: Sh. Random, Sh. Masuda, etc.

I only really name my boxes in the game where I have all my Pokemon from over the years that have been transferred over. Usually I'll name the boxes and split them up for legendarys, my favourites, shinies and the different teams I wanna use! In any normal playthrough I won't tend to name them though :)
 
When doing Nuzlocke, I always rename the last box to "RIP" and set a wallpaper to a sky, PokéCentre or snow, depending on game. Otherwise, I rarely name my box. I used to have few boxes named "Singles", "Doubles", "Rotate" and so on for my Battle Maison teams back in ORAS and XY.

yeah i don't rename any box except for my shiny boxes. can't really be assed enough to organize my non-shinies to a point where i'd need to name my boxes, anyway.
