Unfortunately you have to catch and train those Pokémon that you have lost (in an another game), if your 3DS game card is stolen/lost.

Use the Proclamation! Put it in your base and you can change the battle format to whatever.

Hey so I'm missing some Pokemon from the Hoenn Pokedex and I was wondering where I can see these pokemon. I'd rather see them through trainers so if you know of trainers having any of these pokemon please tell me where.

Most of the Pokémon you listed can be only seen by capturing them, as most trainers don't use them.

Pokémon can be only obtained from Trades:

• Treecko is only available as a starter and it evolves into Grovyle at Level 16 and into Sceptile when it reaches Level 36 as a Grovyle.
• Kyogre is obtainable if you're playing Alpha Sapphire during the plot climax, otherwise you need a friend to trade the Ancient aquatic Pokémon to you.
• Latias can be encountered normally for Alpha Sapphire players before heading to Fortree City. For Omega Ruby players, they can battle a wild Latias by receiving Eon Ticket. Eon Ticket is available through Street Pass from other OrAs players with the said ticket and events offered them as well. Otherwise you need to trade.
• Lileep can be only obtained if you chose the Fossil. Lol Ask someone to trade you one or a Root Fossil attached to other Pokémon.

Pokémon can be found from trainers/obtained in the wild (and needs leveling up to evolve)

Spoiler:

• 
  The Brains & Brawn duo from Route 119 has an Alakazam and a Machamp during rematch (double battle).
• Beautifly and Dustox can be found in Route 119 from 2 different Bug Maniacs (Grassy areas, near the southern entrance).
• Ralts can be slightly difficult to find in Route 102, it helps a bit if you have its DexNav data. Once you have your Ralts, level up the said Pokémon to Level 20 to evolve it into a Kirlia. Gardevoir is obtained once Kirlia reached Level 30.
• Surskit can be slightly difficult to find in Route 102 as well, Masquerain should be available from a Bug Maniac in Route 120. Additionally that said trainer has a Pinsir during rematch.
• Shedinja can be automatically obtained with the following requirements: At least one Pokéball in your bag, at least a blank slot from your team, a Nincada in your team. Level up that Nincada to 20, that Shedinja should be there tagging along your party.
• Exploud can be only seen by subsequent rematches with the female Schoolkid in Route 116.
• Level up your Nosepass by one at New Mauville, NOT Sea Mauville nor Mauville City.
• Catch 2 Gloom from one of these places: Routes 119, 120, 121, and 123, Safari Zone. Give a Leaf Stone to one of the Gloom to evolve it into Vileplume, while give a Sun Stone to the another Gloom. A Leaf Stone can be found in Route 119 or in case you used it already, Green Shards can be traded for Leaf Stones from the Diving Treasure Hunter who resides near Mossdeep City. A Sun Stone can be obtained from a Sailor at Mossdeep Space Center.
• Catch a Roselia and evolve it into Roserade by giving it a Shiny Stone. A Shiny Stone can be found in Route 121.
• Gulpin can be found in Route 110, level up that green thing to 26 for a Swalot.
• Grimer might need a bit patience to look for in Fiery Path, it evolves into Muk at Level 38.
• Sandslash can be seen from a Ruin Maniac in Route 113 (Desert area), during rematch.
• Catch a Trapinch in Route 113 (Desert area), it evolves into Sandslash if it is at least Level 22.
• Fish in Route 114 with a Good Rod or Super Rod for Barboach. Good Rod can be obtained in Route 118 (East section), while Super Rod is received from a Fisherman in Mossdeep City.
• Fish in Route 102, 117, and 123 or Petalburg City with a Good Rod or Super Rod for Corphish, it evolves into Crawdaunt if it is at least Level 22.
• Catch a Jigglypuff in Route 115, then evolve it with a Moon Stone for a Wigglytuff. Breed the said Pokémon for an Igglybuff.
• Feebas should be seen in Wallace's Gym from his trainers or can be found in Route 119 from a Fisherman (Requires surf).
• Staryu is used by a male Swimmer in Route 124.
• Tropius can be encountered wild in Route 119.
• Breed a Chimecho for a Chingling, Chinecho can be a pain to look for at Mt. Pyre Summit.
• Just catch a Vulpix at Mt. Pyre Summit and evolve it with a Fire Stone for Ninetales
• Breed a Pikachu for a Pichu, Pikachu are quite common in Safari.
• Surf in the Safari Zone for Psyduck, the encounter rate is 100%.
• Wobbuffet can be found in Safari Zone or evolve your Wynaut at Level 20.
• Natu is only available in Safari Zone.
• Phanpy is only available in Safari Zone. You need to evolve it into a Donphan at Level 25.
• A Bug Maniac in Battle Resort (near Battle Maison) has a Heracross. His team changes daily though.
• A Poké Maniac in Route 114 has a Rhyhorn during rematch and later on his Rhyhorn evolves into Rhydon.
• Snorunt can be only found wild, during the day deep in Shoal Cave.
• A Dragon Tamer in Route 134 has a Shelgon (requires Surf and you need to go through the rapid current), or just catch a Bagon from Meteor Falls (requires Surf and Waterfall) it starts evolving at Level 30.
• Fish in Route 134 with a Super Rod for Horsea (Enter from Slateport City, near Slateport Harbor).
• Steven leaves you a Beldum in his house at Mossdeep City.

To be specific, Natu and Phanpy can only be obtained by breeding Xatu and Donphan respectively which you can both find in the Safari Zone. Xatu and Donphan can also be found in some of the Mirage Spots.

Alright, here's the first question of the thread. I just caught a Magnemite in a horde last night, and i'm thinking a bit ahead here, but where will I have to go to get it to evolve from Magneton into Magnezone? I'm gonna guess New Mauville, but I may be wrong.

S O-Powers may be given out during special distribution periods at a Pokémon Center store. Some MAX O-Powers can be received from Secret Pals in Super-Secret Bases.

O-Power S is a Japanese only event, However, it can be recieved in the other places with methods such as PowerSave(cheating) and is the highest level of O-Power.

Yes, but I believe they are not region locked, as long as you have a 3DS/2DS family console and an Alpha Sapphire and/or an Omega Ruby you can receive them. Feel free to correct me if you tried getting it from a real, legit Pokémon Center in Japan before. {XD}

As for the alternative method you just suggested, if I were you I would rather not mention it. ~_~

Hoenn has some of my favourite Gym Leaders and it will be a shame if I have to boot up White 2 (The PWT) to rebattle them.

Unfortunately you can't re-battle any of the Gym Leaders in ORAS =(

Nope, you can get every single Mega Stone in both OR and AS.
