I think Kabutops' entry from Soul Silver is pretty creepy:

I recall how much Litwick's Pokedex entries creeped me, because the flame is actually fuelled by the souls of people. Lampent's White Dex entry even mentioned death.

How about Gengar's Pokédex entries talking about how it can cast a light and pretend to be your shadow? You wonder why the darn thing doesn't get Nasty Plot.

I agree that the Pokemon already stated have pretty darn eerie entries, but what about Yamask's one?

"Each of them carries a mask that used to be its face when it was human. Sometimes they look at it and cry."
