I generally prefer ending songs than opening songs, but these are my top favourite five opening songs in order:

I really have a lot more, the problem is my mind becomes blank when it comes to anime i've seen. These are some of my favorites though.
 
"Tank!" from Cowboy Bebop trumps every J-Pop opening ever.

The opening of Elfen Lied had an incredible song, but the art style was so inconsistent that it made me sick. Intricate Austrian art and generic anime eyes do not mix. Come to think of it, the generic, plastic-y character designs were a major part of what made me dislike Elfen Lied so much as a whole. That show had no subtlety whatsoever.
 
My favorite opening is Naruto Shippuden Opening 1 and Death Note Opening 1.

Hellsing's opening (idk an actual name but I love it so much ;o;)
Azumanga Daioh - Soramimi Cake
Kuroshitsuji - Monochrome no Kiss

I like openings too much, so it's impossible to pick a favorite. orz Don't even get me started on ending songs. (Oura High School Host Club's is #1) But I guess as openings go, Hellsing's and D. Gray Man's are my favorites.

Karma - Tales of The Abyss
Teardrop - Yu-Gi-Oh GX
Again - FMA: Brotherhood
Dress - Trinity Blood (pretty sure that's the OP)
& the Higurashi no Naku Koro ni OP is awesome, too.

Those are the only ones that come to mind right now, and my single favorite, if I HAD to pick would be Karma. Sometimes, I feel like I like the song more then the series itself. :x
