I vote for Pokémon Adventure - Red Chapter and Pokemon Glazed.

Gaia is the only choice for me.

It has such an interesting story, and prides itself on quality rather than gimmicks and fan service.
The battle engine is incredibly updated and there is a huge attention to detail (seen through various remaps and tweaks) which is intended for convenience and interest.

Gaia by a landslide for me. Only hack here that painstakingly takes it's time to have a subtle balance and attention to detail. Doesn't rely on extra regions or over powered Pokemon to be good. It just goes with the flow, and is truly enjoyable. Good luck to everyone else!
