With that in mind, if Books and Manga are together, would it not make more sense for Anime to be with Film & Television?

I also find it a little strange that Music is with Film & Television but Books aren't, as I'd argue Books and Film & Television are more similar than Music is with either.

Anime is enough of the current A&M's activity that it could sustain a section on its own, really, otherwise that would make sense.

Music is probably shoehorned in there because there's nowhere else to put it and it doesn't quite have enough activity to fully merit its own section.

I think Anime and Manga represent a different enough culture from just "books" and "TV" that, community-wise, it makes sense to keep A&M together as a unit. While the mediums may match, the content its self is pretty different.

Yeah, ultimately I agree with their pairing together.
