That won't work for level 100 pokemon. They can't gain new EVs through battling since they don't earn experience points.You can also use berries to get rid of their EV's if thats what you mean are messed up. And then just battle.
Yeah, I sometimes write them down or just list the defeated pokemon (ex Starly) and put tally marks next to it. Also, there's a counter app on the Poketch. It's number 11.Everything's messed up about them XD Moves, EVs, etc..

How do you keep track of your EVs on paper or any way?
There's no in-game way to tell. However, you can visit a lady in the Poke Seal mart in Sunyshore. If your pokemon have 510 EVs (maximum), then she will give them a ribbon.
